I've been rewatching all of Nanoha after seeing the movie. I'm halfway done with A's and should be starting Strikers by tomorrow. In the meantime...
Hands down, without question, Hayate is my favorite character in the series. I love her the most and sadly, she gets next to no attention in fanfic. Sort of like Haruka in My Hime/Otome. I don't understand why. Hayate is just so very cool. The way she dealt with the deaths of her parents, being unable to walk, and living completely on her own at the age of nine with such maturity is incredible. And how kind she is to the Wolkenritter and how all she really ever wanted was to have a family, and to be close to other people. Then when she gets older she turns out to be a SS plus mage, the second highest level a mage can reach? Just so awesome, Hayate.
Anyway. The fanfic in question takes place after Strikers and focuses on Hayate just feeling a general sort of emptiness/loneliness in her life despite having the Wolkenritter at her side and fulfillment in her career at the TSAB. Then she starts having these attacks in the middle of the night, like she did when she was younger and the Book of Darkness was consuming her linker core and killing her.
During one of these attacks, she hears the voice of Reinforce, the Tome of the Night Sky, who sacrificed herself and died to keep Hayate safe. She starts thinking about her feelings for Reinforce and the bond they shared as they were literally in one another's minds when she was trapped within the book. Yuuno then contacts her and reveals he found the lost data on the original state of the Tome of the Night Sky while on an archeological dig.
Hayate then sets about the process of bringing Reinforce back by restoring the Tome.
I thought long and hard about who to pair Hayate with. I mean, it's sad of me but all I write is romance fics. It's all I'm truly interested in writing and I wanted to find someone good for Hayate to be with and I kept coming back to Reinforce because she and Hayate had a different sort of relationship than Hayate did with the Wolkenritter. To me it was less like Reinforce was her child, like she considers the Wolkenritter to be, and they were more equals. Reinforce loves Hayate just as much as the Wolkenritter but their relationship didn't seem as familial. The goodbye scene between them in A's always tears me up. It's so sad and beautiful.
I'm still working on my Marimite fanfic though. Hopefully the new chapter will be up soon. Here are some awesome Hayate and A's centric music videos that I love.

I've wanted to write fanfic for Hayate for awhile. To be honest, I've never been happy with how she's characterized in most stories. They make her just... over the top lecherous and gossipy and it just seems so completely off for who Hayate is that I'm not sure how fandom came up with this interpretation of her. I will give that Hayate probably has a bit of a cosplay fetish but the boob groping and the other stuff I constantly see her doing in fanfic just irritates me.
Which is probably why I've wanted to write my own fanfic for her.

Admittedly Hayate isn't my favorite character, but I do like her well enough. I'd love to see something with Reinforce, also~ I always sort of felt she was made of awesome, and Rein II just... not as much. ^^; How she left was very, very sad.
And I know what you mean about the folks writing Hayate as overly lecherous and such. I just chalk it up to being "crack" and move on, though I can definitely understand the desire for a few honestly serious pieces. There's a few out there that avoided the trope that I know of. I could probably dig them out if you're interested. :)

The way Hayate's written in fanfic really annoys me. I just feel it's insulting to her character and despite what Shane says about the groping coming from drama cds it just comes off as way too much for me. I guess I could think of it as crack too but there's been serious Fate/Nanoha fics I've read that still has Hayate making lecherous remarks and being grope crazy and it's like, really? She's their commanding officer, a Lt. Colonel, and you think she'd behave this way at work? It totally irks me when I read it.
Anyway. I think I've read most everything femslash for Nanoha that's on ff.net but any links you can give me I'd definitely read if I haven't read it already. For some reason a lot of fics put Hayate with Carim but I couldn't see it. She's there so little in Strikers that I never got much of a sense of her personality. Strange I feel I have more of a grasp on Reinforce who probably appears less than her but oh well.

MY beef with everyone's characterization in the Nanoha fandom is actually more often than not with Fate. Like, at least Hayate's being put in already blatant "comedy" fics about 9 out of 10 times. Fate? People are being super serious about her going ballistic, yelling at people, just generally being outspoken, when the series has given us every indication she's quiet and mostly passive (granted even that she carries a biiiiig stick). Now that irks me.
And dangit, I know there was one in particular I had favorited that was very nicely written, but now I can't find it. It was on ff.net though, so it's possible you read it. It was Hayate- and Zafira-centric. I wonder if the author took it down for some reason. T___T

You really should find the drama soundtracks and/or read the translations if you haven't already done so. I think there are a few that would help you with your story, because they really flesh out the characters and the backstories a great deal. The ones from the A's timeline that focus on Hayate, especially. There's a really good conversation between Hayate and Reinforce that's set in the middle of A's that is really touching to listen to. From StrikerS, there's also a conversation between Reinforce Zwei and the original. I can't remember it exactly, but the gist of it was Reinforce the original entrusting her family to her namesake. Very sweet and I like the insert song, too. ^^ You can probably find the translations from the Animesuki forums if you Google it.
If you haven't already done so, the A's manga is also a good resource. Hayate is heart meltingly awesome in it. ^^ There's one chapter about Nanoha, Fate, and Hayate bonding that totally gets me every time. And of course, more Yagami family scenes = awesome, too. Basically, any of the extra stuff regarding the Nanoha series is pure gold. :)
*coughs* Umm, btw, Hayate is a bit of a lech, actually, in canon. But fanfic does tend to play her quite over the top. People took a couple silly scenes from the drama cd's and totally ran with it. :) She has... a bit of a fascinating with breasts. *^^*

Then again, I'm also annoyed by the abundance of alternate universe Nanoha fanfics. It's like with My Hime. I'm not sure why, when you've got such awesome canon to work with people create all these weird AU fanfics with them.
Anyway. I've got the fanfic about halfway plotted out. Just trying to figure out how to develop the romance between Hayate/Reinforce right now.

Instead of blabbering on and on I will simply say that Fate and Hayate have been given more extreme personalities than what is shown in the series.
such as Fate going ballistic or doing things that are not ethical in her job. Hayate over fluffed or too serious such as being a politician like figure and all her problems revolving around those decisions when there are other things that one can write on her, such as her family their problems.
One other thing I am not fond of is that when things are serious they are over the top, like war and major conflict instead of cases like the book of darkness, jewel seeds, or the eclipse.
I thank Kaijo over at FF.net for even the fics with conflict and those I see going that way are written well including character use.
